Is it possible to change the K2 functionality to put 00:00:00 in the timebox if I select a date in the stop publishing field?

Both 2.7.x and 2.8 work as expected in terms of the field.
The correct date/ time is selected and the value is stored properly.

You misunderstood me. It is working now as intended, namely it picks the current time if you select a date.
But I actually want to change this that the time always will be automatically be 00:00:00

You can hack the core form files, although this is a bad idea.
I would suggest using a custom plugin and manually setting the time for that field.
A simple JS script might do the trick.
